Do pill issuers take mercury out of fish oil before they encapsulate it?
Excellent question! Testing of fish oil capsules show that the mercury has been removed. But, as with any supplement, there are various qualities, and there may be mercury, lead or other toxic metals added to the oil during the manufacturing process, even though the mercury has been removed from the original fish oil. Hence, the saying, you get what you pay for.
The higher quality companies have a much better quality control program and much less toxic substances are found. Unfortunately, most of these higher quality supplements are only available through physicians. I have found that in supplements, you get what you pay for. My doctor says I can get all the vitamins and minerals I need from my food. What is your opinion on this?
I used to say the same thing to my patients, back in the days before I studied healthy alternatives. It is the party line of allopathic medicine, although that is starting to change. Here's the bottom line, and I'll follow up with some info on what allopaths are now doing:

As a nutritionist, I take Cardio FX by Shane Ellison instead of fish oil. Ellison was a big pharma biochemist but decided to get out of the business because he hated lying to the public. Now he makes products that are so good that the FDA is continually trying to shut him down. The only reason is they don’t want his products to be purchased instead of the ones from the big pharma companies.

I use both Standard Process and Designs For Health products in my chiropractic/nutrition practice and both are very high quality products, but only available through health care professionals. Nordic Naturals are very high quality, as well, and can usually be found in most health food stores.
